Summary

Fixes #5817.

pt_expt already accepted training.save_dir, but checkpoint filesystem ownership was still spread across trainer helpers. This change introduces a pt_expt-owned TorchCheckpointManager on top of the shared CheckpointStore layout so path resolution, atomic publication, latest aliases, retention, and restart discovery have a single owner.

Design

  • Backend-neutral (deepmd/dpmodel/train/checkpoint.py): CheckpointStore keeps naming / publish / retention; adds atomic pointer updates, latest-alias protection during prune, and resolve_checkpoint_path for explicit / directory / latest restart handles. Nested and absolute save_ckpt keep the alias beside the prefix; only the prefix file name seeds numbered files under save_dir (same PT semantics as today).
  • pt_expt (TorchCheckpointManager): owns atomic torch.save → temp + os.replace, chief-only filesystem mutations, save_step / save_at / commit, and restart resolution against the configured stores.
  • Trainer: assembles payloads (including collective gather under sharding); delegates path, write, publish, and prune to the manager. Validation-best continues to write through save_at semantics (no latest-alias move).

Acceptance coverage

  • save_dir="./models" places periodic files under ./models; latest alias + checkpoint pointer stay in the working directory and point into save_dir (documented PT behavior).
  • Omitting save_dir preserves prefix-relative layout.
  • Nested / absolute save_ckpt resolution is documented and tested.
  • Retention never deletes the current latest-alias target or unrelated files.
  • Interrupted serialization leaves the previous checkpoint and latest reference valid.
  • Non-chief ranks perform no filesystem mutations.
  • Freeze CLI resolves directories through the same latest/pointer helper.

Refs #5755.

Test plan

  • pytest source/tests/common/dpmodel/test_train_checkpoint.py source/tests/pt_expt/test_checkpoint_manager.py
  • pytest source/tests/pt_expt/test_training.py::TestCheckpointRetention source/tests/pt_expt/test_training.py::TestEmaCheckpoints
  • pytest source/tests/pt_expt/test_training.py::TestRestart

Summary by CodeRabbit

  • New Features

    • Added flexible checkpoint selection using latest, checkpoint directories, or filename prefixes.
    • Added support for saving and resolving regular and EMA checkpoints during PyTorch training.
    • The freeze command now accepts checkpoint paths resolved from supported checkpoint formats.
  • Bug Fixes

    • Checkpoint writes use atomic updates, helping preserve valid checkpoints if a save is interrupted.
    • Retention preserves the latest checkpoint within the configured limit.
    • Validation saves no longer update the latest-checkpoint reference.
    • Non-chief training ranks no longer write, publish, or prune checkpoints.

Introduce a pt_expt-owned checkpoint manager on top of the shared
CheckpointStore layout so periodic paths, atomic publication, latest
aliases, retention, and restart resolution share one filesystem owner.

Trainer code now supplies payloads only; chief-rank atomic torch.save
plus os.replace keeps an interrupted write from replacing the previous
latest checkpoint. Refs deepmodeling#5817.

Shared checkpoint utilities now resolve checkpoint paths, publish aliases atomically, and protect latest targets during pruning. A Torch checkpoint manager handles Torch checkpoint writes and restart resolution. Training and the freeze command use the checkpoint utilities.

Explanation

Issue [#5817] requires all periodic checkpoints and latest metadata to be created under save_dir="./models". The current CheckpointStore keeps the prefix alias beside save_ckpt and the checkpoint pointer in the working directory. The manager test explicitly asserts this layout. This leaves the linked issue's acceptance criterion unmet. The manager otherwise provides atomic Torch writes, restart resolution, retention protection, and chief-only writes.

resolve_checkpoint_path(dir, store=...) previously returned
store.resolve_latest() whenever store was set, so resolving run B's
directory while holding store A yielded A's checkpoint.

Use store only for the literal "latest" handle; directories always read
their own checkpoint pointer / prefix alias. Drop unused trainer
aliases of the manager stores. Add a two-directory regression test.

Place latest metadata under save_dir.

When save_dir is configured, CheckpointStore.alias_path returns the alias beside save_ckpt, while build_checkpoint_stores() writes the checkpoint pointer as a relative path in the working directory. Therefore, a caller that discovers the latest checkpoint from save_dir cannot find either latest-metadata file there, even though the numbered checkpoint exists there. Root both metadata paths in the configured directory, while retaining the current prefix-relative paths when save_dir is absent.

Resolve restart specifications before torch.load.

Trainer passes raw restart_model values to torch.load. The supported "latest" handle and directory specifications are not checkpoint files, so this path can fail instead of loading the resolved checkpoint. Call TorchCheckpointManager.resolve_restart before the suffix check and load.

Suggested fix
         self.checkpoint_manager = TorchCheckpointManager.from_training_params(
             training_params,
             num_steps=self.num_steps,
             ema_prefix=self.ema_save_ckpt,
             rank=self.rank,
         )
+        if not init_model and restart_model:
+            resume_model = str(
+                self.checkpoint_manager.resolve_restart(restart_model)
+            )

This finding covers "latest" and directory restart specifications. Configured save_dir directory resolution also depends on the separate metadata-placement correction.

Resolve latest and convert the resolved path before the suffix check.

The CLI currently changes --restart latest to latest.pt, so the manager never receives the latest handle. Preserve that literal. The manager returns a Path; assigning it directly to resume_model makes the following resume_model.endswith(...) call raise AttributeError.

Narrow follow-up on the new CPU CI failure at exact head 5c3a6df, rather than a repeat full review. One distinct shared-checkpoint retention regression is detailed inline.

The same job reports three related failures: TestEMATraining.test_ckpt_keep_ratio_overrides_keep_counts, test_ema_checkpoint_rotation, and test_save_dir_redirects_checkpoints_with_local_symlinks. All retain an extra old regular/EMA checkpoint. CI evidence: https://github.com/deepmodeling/deepmd-kit/actions/runs/37960916741/job/113923615500

Verification: exact-source CheckpointStore.prune, real files/symlinks, and the PT caller's write → prune → publish order reproduce the extra file at this head in both the default and separate-save_dir layouts. Base 64d3266 retains the expected two files; publishing before pruning also retains two on this head. The local reproduction does not run PyTorch/model training; the hosted CI supplies the full PT training failure. Existing reviews were checked and do not cover this issue. No code, workflow or merge actions were performed.

Comment thread deepmd/dpmodel/train/checkpoint.py
Prune skipped every protected path from the deletable set but only
budgeted the fresh checkpoint. PT prunes before publish, so the previous
latest-alias target was a second protected in-store file that silently
exceeded max_keep. Count all protected in-window numbered checkpoints
toward the window while still refusing to delete them.

The retention P2 from review5474283403 is addressed at 7b578dc. Protected numbered checkpoints now occupy retention slots. This supersedes my prior request for changes on that finding.

Verified the two-file repair delta and reran the exact-source filesystem/symlink reproduction across base, broken head and repaired head: max_keep=2 now retains steps 3 and 4 in both ordinary and separate-save_dir layouts, with either prune-before-publish or publish-before-prune ordering. The old head retains an extra step 2 under PT ordering.

This is scoped source-level repair approval, not a repeated whole-PR review. No full PyTorch training was run; hosted Python/C++ workflows are still running and ReadTheDocs fails.
